This node problem is reoccurring again.

WARNING: node without a volume
node has 0 tiny portals
node reference point 0.00 0.00 0.00

I did like before select everything inside a brush and copy it into a new map but this doesn't solve the problem.

Now I do see 3 blue boxes (like models have) but nothing on top of it. If I zoom in to closer they disappear. Also I cannot select them by surrounding them with a chalk brush.

Maybe these are the reason of the node issue. Anybody got some ideas how to solve this?

i think you can push 'L' on your keyboard and bring up entities and nodes, see if you can wrangle it that way.

Do you know what a node is? I haven't got a clue.

in my experience it is something that is usually used to make things move in the game. what i would do is bring up your map in radient, hit the 'L' key, and look through the things that are listed and highlight each one individually at a time to see if that is the offending object the game is giving you the error on (like those blue boxes you mentioned) if you have a node that has no purpose for being there, ditch it.

make a back up of your map and use your filter settings to remove all your entities draw a box copy inside paste to a new map

put some some basic entities in the map just to get it to play see if that works narrow down the problem
