I have had this happen to me several times before. its particulary frustrating when it takes around 40 minutes to compile and your radiant changes have not taken effect. Anyway, i found otu that a tool that i had been using for example the origin tool for a rotating brush needed to be ungrouped and then grouped again. once i had done this, the map compiled and everything i edited in radiant was there.

So make sure that you ungroup your entities and tools of which have been copied from one .map file to another. or just to be on the safe side, just ungroup them and re-enter the correct entities over again for it to work.

hope this helps - sorry to here about you losing your .map file. Sucks when that happens, but thats radiant, get used to it :)
