That's the first time I ever heard of this error in Half Life 2. This happens when a csg subtraction goes bad and usually ruins the map for you. If you have no brush number, either in the console or in some sort of log file, then I don't know where you will go.

You will have to use the condon boundaries and compile sections of your map until you locate the section causing the issue. This is that black and yellow striped icon that looks like a warning area at the top of the editor.

Would huge brushes make a difference?
i have like 15 brushes but they're huge, nothing is touching or going over the boundaries though

yeah, they might. try breaking them up on multiples of 1024 units. Not every 1024, but maybe every 4th. The game would break them up for you on those lines anyway so this shouldn't add anything to your map that would slow it down.

It doesn't have to be in multiples, but it's smart. The game will divide your map on those multiples regardless.

The skybox? hmmm. I wouldn't think so. But if it's really large, then yeah. By really large, I mean way over 5000 units.
