Yea, I'd say its pretty cool.  It may be a challenge to go through the timeline (to make it understandable) but theres no reason why it cant be done.

I think to make it work in a movie and not make the thing an extreme length, you'd have to have most of the story (up until near the end) explained / narrated by a member of the cult, like a re-telling of the true history of Earth.

It could have segments introduced by the narrator cult voice, then illustrate key parts of the story. If you get my drift.

I have ideas for a few characters but I haven't typed them out yet.  and yeah it would probably need to spend a fair amount of time on the first and last sections but the few-thousand-years of "history" in the middle would have to be done in some kind of montage w/ narrator or something.

From a story perspective, it's interesting, but I think there's a couple things that would prevent it from being commercially successful.
1) It requires too much of the audience - in other words, in order to really "get into" the movie, folks have to be willing to accept the possibility of such a vast and ancient conspiracy.  There's certainly a group that would have no problem with that, but they are relatively small I think (hence why the movie "National Treasure" didn't do so well - it also involved a rather large conspiracy that was just a bit too preposterous, and the X-Files crowd just wasn't big enough to carry it to success).
2) It's too specific - if the whole point of the story is to show just how resilient or indomitable or *insert adjective of choice* the human spirit is, why the whole conspiracy/setup?  Independance Day did a fairly good job of this I think: it didn't really ask or answer the questions of why the aliens came to invade, that was a given.  What sold the story was in how mankind reacted.  In other words, if you put too much emphasis on the "why" of a scenario (as it seems you've done), the story becomes about the "why" rather than the "how".  Does that make sense?

From a personal perspective, I wonder why it seems you go to so much trouble to mock the Christian faith.

I once wrote a short story after my biology final about something like this.  Except it was a toxic spill across several sectors that made life and the aliens were cleaning it up by posing as gods and drawing the "chemical spill"(ie. sentient life) to the light beam of death.
