i realise that :)
but whenever i've had the skybox bug happen to me i've used areaportals to block off that area from the area showing through the skybox. it works. basically the skybox will show (in certain circumstances) parts of the map behind the skybox. but if you prevent them being drawn by the use of areaportals it will also prevent the skybox bug from being able to show them.

as i said it happens in voy1. when i was making alert (jeez thats a lonnnngggg time ago now :) ) i had this happen. i ended up having 2 sets of doors in the ready room to ensure that it would always be closed off from the part of the map behind the skybox. it worked. it no longer had the bug.

I'd stick to using hint brushes and watch your vis data, if you can see another part of your map only through the skybox and not by walking a few metres either way then you should nearly always be able to block it off using hint brushes to tidy up the vis data.
