Make a brush with the water_clip texture
Select the top face (ctrl-shift-leftclick) and give it one of the water textures.. they will turn up as numbered boxes in Radiant.. but should work fine ingame

You can vary the appearance of your water by hitting the "S" key for surface inspector and clicking on "Fit" or "Natural" or a combination of the two. Just texturing will give one look while fit will give you a larger ripple look as the texture is more stretched out depending on the size of the brush. Texture orientation is also important since you want the waves on multiple brushes moving in the same direction. Hope this helps you find your effect. Alt
