I resolved the problem albeit a tad drastically. There were 3 prefab houses with 'objects' that were not being rendered properly and were being displayed as a car body shell with machine guns and panzerfausts stuck to it (I guess that's a default object if Radiant can't find the model). While this worked just fine for offline testing as a .bsp file it wasn't working once I went to a finished iwd file.
I removed all three houses as I couldn't remove just that problem (if I selected anything in the house then the whole house was selected). While this left a gap in my original map plan, I'm happy to say that it worked online, I passed my iwd to a couple of friends and they were able to join me for some online testing. Is there a way to determine SP models from MP models for future reference?

This might not be the answer you'd like to hear but..

why not make your own houses instead of using prefabs?

I have to agree with Caretaker on this. I'm not an archietec, nor an artist. Making my own house, buildings and such (that players can access the inside of) takes time and careful mapping. I would much rather have one or two buildings that I design myself and then just use the prefabs as fillers, but I noticed something with the prefabs.
With COD and UO, I'd download prefabs from here and place them on my map. Sometimes they work, sometimes they don't. Especially if you have to move them around to fit your map. Next thing you know, when you go to compile you get Mirrored Plane errors and all sorts of other errors. So you then have to go back and if you still want to use the prefab, go in and fix the error. All that time that I've spent fixing them, I could have simply been making my own buildings!
Having to make your own might seem tedious at first, but at least you know what you want is going into the map. It also helps you learn how to manipulate the brushes to fit right, and texture them correctly. And last but not least, while it might take some time, and slow down making a map that you want to build, it will help you learn enough to make buildings with out even thinking of it. I started doing this not too long ago, and now there are things that I make with the brushes that I wouldn't thought I could do before.

yeah, you're right. I'll have a crack at a simple building etc and go from there.
Prefabs are OK but let's face it there aren't that many of them.

what you also could do is select the prefab then rightklick it and select enter prefab, then you can modify it, remove the weird cars(probably will look as furniture so you will have to remember where they were)and save it as a prefab, be sure to give your changed prefab a different name than the origial. afte you changed it renamed it, you can put it in your map again.
