I have train railways on my map and little parts of the railway is see through for some reason, the ground and the texture are both standard boxes, I've checked and those places are not calk or nodraw they're regular objects but show up see through when I compile it.

Did you make the tracks from brushes or patches?..If you made the tracks from brushes and rotated them,then that could maybe cause that..
