You can fix this without deleting anything.

Make everything detail (select brushes/textures right click > make detail)

Maybe this method fixes the error, but it's really bad for portalling.
All big brushes (like buildings, tall solid walls etc) need to be structural in order to block visibility.
The brushes that have to be made into detail are things like small building decorations, interior brushes, windows, low walls or fences and all brushes with transparent textures.
