I tried to use a transparent background in photoshop, even saved
it in 32bits. but it turned out white in the editor, and game.
Do I use the hot pink color, like in the ones in the game?
or is there some other method?

Make sure your shader is correct. Here's a shader editor program: http://www.bpeers.com/software/q3ase/

Otherwise a 32bit tga with an alpha channel (That defines the transparency in the image) should be fine.

an example shader:

   qer_editorimage      textures/gpm4/glass_window.tga
   twosided
   translucent
   noshadows
   forceoverlays
   materialtype glass
   {
      blend diffusemap
      map   textures/gpm4/glass_window.tga
      alphaTest 0.5
   }
   {
      blend bumpmap
      map textures/gpm4/glass_window_local.tga
   }
}

**note that alphatest above will make the transparency on/off and not consider variable levels of transparency.
