I wiped my hard drive yesterday. I do this once in a while and do a complete -clean- reinstall of my OS and everything else.

Anyhow, I have a brand new -clean- install of codwaw. I've already installed all of the game patches - in order - up to 1.5.

When I dump the mod tools on my installation directory should I:

1. Copy over all of the updated files and folders incrementally through 1.3 and then run Converter?

Or

2. Run Converter after each updated mod tools?
Mod Tools (initial release) - Converter
Mod Tools 1.2.1 - Converter
Mod Tools 1.3 - converter

Or does it not matter and I'm just paranoid?

I would wing it, install everything then run converter.

Either way you'll probably get errors as we never get all the files from Treyarch, which is understandble considering there is so many.

You need to make sure you get 1.2 as well. 1.2.1 did not have the files from 1.2. The only mod tools update you need to skip is 1.1.

So, get 1.0, 1.2, 1.2.1, and then 1.3

Copy them all into your directory and then run converter. You should be just fine. :)
