I've just added a few prefabs to my map but when I compile the whole stuff, some brushed aren't visible in game but in Radiant.

I'm not sure but it could be that the prefabs you added didnt have a texture on them. For example com_stone_bench_a.map doesnt have a texture and therefor will not appear in-game.

Your map never compiled.
Code:

misc_prefab at (-272 -2272 96) has no model

That error caused the map to not compile. Find the misc_prefab, and delete it (it should be a small light-red box at those co-ordinates it gave), then your map should be fine.

Could this also be the reason why some parts in the zone-file are missing now because the map will be only compiled for about 75%?
