Some problems I fixed in your prefab, the alpha shading is above the rock which causes player to be under it.  The steps to the boat are too step and not the correct rise and run.  Added railings to new steps.  changed docksize and location.  You used some custom textures but did not provide them with prefab, changed the textures to stock. Smoothed out valley floor, added player clip to boat. I made various other changes but good job on the idea and layout I think it will work in my map.
